To keep with consistency of past titles it should be Toki wo Koe Sora wo Koe.

Masculine versus feminine, formal versus informal, etc. Technically, it's "o" and always has been, but "wo" sounds more girlish and/or poetic, especially in the title or lyrics of a song.

I'm not sure about two in the same title, though. That's a bit weird.
